As long as you are not installing any mods to the main GTA V directory, you're good. Even if you install FiveM related mods to the FiveM directory, you should be able to play online. Running FiveM will still allow you to run online. Does this happen with any other Steam games? Do a quick test by renaming dinput8.dll to whatever you want and start GTA5. Thus anything you install in FiveM is not installed in GTA V (this is intentional so you can run GTA V without mods, but still play ‘modded multiplayer’ just by launching FiveM.)
